• Revealed that the in vivo CTCF transcriptional factor binding sites naturally classify into three classes based on their similarity to the DNA binding motif (PWM scan), which may correspond to their CTCF binding affinity. • Characterized three classes of CTCF sites with respect to various genomic, transcriptomic and functional features. Based on gene expression data and tag density data of activating/repressive histone marks in human CD4+ cells showed that, CTCF sites with lower affinity are associated with gene activation and correspondingly sites with higher affinity are associated with gene repression.
